I always have thought of "assent" as more reluctant, like you have had to be persuaded, while agreeing with someone is something you do by yourself. Agree could also mean to have the same point of view.
Agree could probably be correctly used in place of assent (it would depend on the message the person speaking/writing wanted to convey), but assent cannot always be used in place of agree.
"After a few compromises and an argument, they eventually assented/agreed to the new terms of the contract."
"I think blue is the best color." "I agree." (Cannot replace agree with assent here).

@Hana333: they are basically the same. agree means that you are equal in your decision or you are giving in
assent is the same, it means agree

assent = giving permission
agree = a shared opinion
Ex.
She agreed with her friend that a movie is good.
She assents to a bag search at the airport.
